Hold Shift and right-click while holding the wrench, as if trying to place a block on top of a furnace. This also works to get the wrench out of the red, but you have to do it twice. IDK what the pipe is fore, but consider it unnecessary.

This mod gets some getting used to. Here are your options for when That happens:
1: break the rail it’s connected to. After this, go to that rail, right click it with the wrench while it’s all grey (This should turn one part of it red), then right click the rail it should be connected to with the wrench while it’s red.
2: Go to the rail that’s connected to the wrong one, right click it with the wrench while it’s all grey (This should turn one part of it red), then right click the rail it should be connected to with the wrench while it’s red.
